Naoto's the best girl in the game IMO. I thought she was a boy at first when they announced the game but I found out eventually. Got my hopes up that P3's MC had returned but Naoto rules so it's ok.

Haha that's always the other way to find out. And go for it on your second. I couldn't get Naoto on my first cause I couldn't get knowledge and courage up in time. 
I had both and had her at lv3, but then it hit dec3....

You have to basically tell everyone to wait and calm down. Tell them that you all don't really know what Namatame's true motive was and that there's more to the case. Then they question him at a later date and the game goes on. With the route you took you got the "bad" ending.
And that only leads to the "good" ending. The "true" ending is far more complex.
