We know the Doctor's cutie mark. It's an hourglass, which is a symbol of time (the sands of time). So really, naming the characters off of what they've presented to us as talents isn't too far off from how the core ponies are named. For example, Pinkie Pie's cutie mark isn't a pink pie, but she's best at throwing parties and since balloons are often a party staple, they became her cutie mark. Fluttershy's name sounds like butterfly and her...well...shy personality is similar to that of butterflies - quiet and beautiful - so it's no wonder why butterflies became her cutie mark. Gems are a rarity, heh, so naturally, Rarity would be good at gem-finding, but she's more known for her world of fashion, although I wouldn't put it past her to include gems into her outfit designs. Rainbow Dash is a rainbow streak of radical coolness, but she got her name from her mane and a term referencing super-fast speeds, which is evident in her patent-pending Sonic Rainboom, which is basically what her cutie mark symbolizes. Applejack is naturally named after her heritage, which begs the question as to how Granny Smith and Big Macintosh got their names (when I think of Big Mac, I am reminded of McDonald's famous hamburger, which is funny, since there's an equivalent in Equestria that sells hayburgers per the Twilight Time episode). Stars shine and...sparkle...and are thought to be magical (as Disney would always love to point out per its theme, "When You Wish Upon a Star") and Twilight Sparkle is the featured star of the series, as the show usually centered around her escapades to learn about friendship and eventually become the alicorn Princess of Friendship, as she is now, so it's only right that a sparkling shooting star serves as her cutie mark. After the disaster that is the Stephanie Meyer franchise, Twilight Sparkle redeemed both of those words (Twilight and Sparkle) by proving how a show originally thought of as a little girls' toy line brand could be enjoyable to anyone of both genders and all ages, simply on the basis of solid story, memorable characters, catchy songs, and a strong moral conviction lost on most modern-day programming. And this comes from a fan who grew up with the proceeding generations that came before FiM existed as G4.

I was pointing out the error in your comment that "nopony knows their cutie mark" when the Doctor's, for example, has been seen. I was mentioning that although their names aren't directly linked to their cutie marks, per se, most of the ponies have names that correlate to their cutie marks. For example, Pinkie Pie's cutie mark isn't a pink pie, yet since she's the best at throwing parties & balloons are a party staple, it is no surprise that they are her cutie mark.

What I meant when they said "nopony knows their cutie mark" is that none of the ponies on the show KNOW what their cutie mark is going to be when they're born.

Of course not. It doesn't just happen directly like it did in the previous generations.

Yeah, that was my whole point. Since the ponies don't know what their cutie mark is going to be, the other ponies can't name them according to it.
