Only Baragon was retained, while Mothra and King Ghidorah replaced Varan and Angirius, think the reason why was because they were going for the 1,000 year old Yamato dragon concept which King Ghidorah oddly enough matches perfectly.
I think Mothra should have sat out of this film, since she's technically the guardian of Earth, not Japan (not bashing Mothra), but this should have been the film to bring Varan back.
