Ultimate Gohan was stronger than SS3 Gotenks at the end of Z and nothing in GT confirms that he lost the Elder Kai's power-up, only that he gains a boost from going SS again. So if Gohan's base was stronger than Gotenks at one point, SS would sure as hell be stronger than his fusees, regardless of their form.

Sure, I know about him being stronger with Old Kai's powerup, but most people seem to think he later lost he power to use it in GT. I remember a scene during the Omega Shenron fight where it looked like he was using it, but if he still had it, then why wouldn't he use it against Vegeta when he was infected by Baby to make it easier for him or when he was fighting Goku with Goten?
I don't know. I just don't see why going SSj1 in GT would make him stronger then using his Kai powerup all the time.

I think you're a bit confused here. In the series proper, his power up from the Elder Kaioshin becomes his new base form. He doesn't transform into it every time (except Movie 13, where they screwed up), just the once and then its always active afterward. When he becomes Ultimate, his hair becomes spikier and the lines on his eyes are enclosed, instead of open like Goku's.

Never is it stated anywhere in the series/guides/whatever that he lost the power, it's just useless fan speculation. And for evidence to the contrary, Gohan still has the Ultimate hair and eye traits for his base form in GT, so the power-up is still in effect. Meaning his SS transformation is stacked on in addition to his Ultimate power, not a replacement branch transformation.

Well, in that case...why didn't he stack SSj on top of Ultimate in DBZ to beat Gotenks Buu???

Because the Elder Kaioshin had just told him that he had access to all his power without needing to transforms, so it wouldn't have done anything. Which is why GT not explaining anything confuses everyone.

Nothing is every said why he can stack the two in GT, though there are some theories. The best one, IMO, being that Kaioshin's ritual only took him beyond his current potential. Since he was still only 17 and also part Saiyan, it's possible that as he continued to age (at least for a little bit) he developed another reserve of potential power that the Kaioshin couldn't have granted him since it didn't exist before. Thus meaning he could access power in his base form via training or by transforming into a Super Saiyan...the latter of course being easier, but also having some drawbacks.
