So lets see...

+1 to Intelligence
and
New Feat: Winged Flight! Grants Flight and +1 bonus to Dexterity.

Not bad!
Alicorn is not just stronger version of Unicorn what can fly as Pegasus, they size symbolize that they also have access to Earth Pony strength and stamina, and hopefully also increased endurance, after all if Alicorns control huge power, they bodies can not be to weak or they would kill themselves by accident.

Yes,but Twilight would want to be able to memorize more spells then be able to hit harder with her hooves. She would have the ability to improve Strength to an earth pony level, but would she really work so hard on that when she could improve on magic even more?

Now I'm sure if it was AJ she would of gotten Strength obviously, its counterproductive to go the "Jack of all Trades" route when you are already a powerful mage and you can continue to improve still.

Besides,if I had to write Twilight's stats down compared too AJ's it would probably be something like this.

Twilight
STR:9
DEX:14
CON:15
INT:19 (and with the +1 it would be 20)
WIS:10
CHR:14

Applejack
STR:18/00 (AJ would improve this stat getting 19,which is much better then just 18/00)
DEX:15
CON:18
INT:14
WIS:13
CHR:15

So I hope you see what I'm saying. They would improve the stats that they would want the most. P:
Status:

Applejack - Alicorn
STR:18 + 1 all points put into Strength * 1
DEX:15 + 3 all points put into Dex * 1
CON:18 + 10 all points put into Con * 2
INT:10 + 10 all points put into Itn * 2
WIS:12 + 5 all points put into Wis * 1
CHR:13 + 5 all points put into Chr * 1

Twilight
STR:9 + 3 all points put into Strength * 1
DEX:11 + 4 all points put into Strength * 1
CON:15 + 10 all points put into Strength * 2
INT:29 + 8 all points put into Strength * 2
WIS:10 + 5 all points put into Strength * 1
CHR:18 + 5 all points put into Strength * 1

So yea, when earth Pony is like warrior or tank, pegasus is like rouge or mix between rouge and elemental mage, Unicorns are like mage.
Alicorn is like super mage with some rouge and tank buff with hit points of boss, Twilight will be great Alicorn because she get buffs what suit her most.
Well, if Applejack would turn into Alicorn, it would be:

Lol man, you made Twilight totally underpowered compared to Applejack, keep in mind that as strong as AJ is, Twilight is power house of the team.

Also, when Earth Ponies have much strength, stamina and endurance,
Unicorns have strong magic and much magic points,
Pegasus focus on agility and speed while still having a bit of weather control for magical attack.

Alicorn have agility of Pegasus, strength and stamina of Earth Pony but main strong point of Alicorn is magic like powered up version of Unicorn and in my headcanon also endurance to not die to they own spells.

So AJ transforming into Alicorn mean that her strength would not increase as she already was earth pony, but her magic and agility would go up ( especially magic ).

Twilight transformig into Alicorn mean she get even more magic power, but she also get buff into Strength and Agility.

As for putting points into they status, well, Twilight may be Alicorn, wings, more magic power and more strength, but since she not work as hard as AJ and never flew before, she is far behind AJ and RainbowDash, as for her magic, it is part what will improve as Twilight will train and level up.

As for AJ, situation would be worse, AJ would be able to learn magic and gain agility and speed, but since she already is Earth Pony, she will not get any more strength, and as physical fighter she would waste Alicorn stronger point, Magic, the only think AJ would gain would be extra endurance.

So yea, Alicorn seems perfect class for Twilight.

Well Twi really isn't underpowered if you think about it,mages get ridiculously powerful later but arn't very strong early on,I justify Twi's low STR score due to her using telekinesis for most of her lifting needs. Twilight may be the powerhouse of the team, but through magical means. AJ is more of the physical prowess of the group. I feel as though becoming an Alicorn is more like being able to add a stat point into any stat of your choice. So they would most likely improve what their already good at by making it even better. I imagine that there are physically weak Alicorns, while some may not be as adept at magic as others. It all depends on what they wanted to improve in more. Though I do like your theory as well. P:
Well, my theory is that Alicorn is a super mage class with some rogue and warrior buffs but with boss hp ( mages usually have poor hp and weak armor, when Alicorns have tons of hp and even if they are mages, they can still fight directly ).

So when Twilight can continue her training in magic to become even stronger, she also get extra hp, some agility and speed and also strength to defend herself in closer fight or to keep distance.

if you look at it in RPG view, imagine Earth Pony as warrior or tank, Pegasus as rouge, range fighter, and Unicorn as mage.
Alicorn is like Super mage, boss hp, but also get perks from rouge what help him/her keep distance from enemies and get ability to wear heavy armors and shields what warriors use.

Alicorn in my head canon seems to be a perfect class change for all mages, if AJ would turn into Alicorn, she would need to practice magic or else she would lose best bonus this new class has to offer.

Yeah so basically a Fighter/Mage/Thief but with bonus HP and a bonus to EXP gains. Or, since she is already a mage, she gained a prestige class. Though she wouldn't receive all bonuses right away. Granted she will gain all those with time, you don't usually gain any bonuses right away, or if you do they are very small compared to later as most scale. Though the slight problem with "ability to wear heavy armors and shields what warriors use." is that most armor inhibit spell casting unless specially designed to allow such. So that wouldn't be so useful, though the bonus to hit and bonus hp along with strength and dexterity bonuses as well and you got yourself a pretty powerful class. Sorta reminds me of a lich in a lot of ways...just without the mass death and necromancy. P:
In some games the more you level up something the more points you need to put ( Lionheart game when you put points into healing magic three, in the beginning it cost me 1 skill point to increase healing magic by 1, but as healing magic get stronger, it will start cost 2 skill points, 3 skill points, at 200 it even cost 4 points to level up healing magic three, that is why it is better to put points into Bow, once increasing Bow skill cost to much, you put some into evasion or offensive or defensive magic ).

In Unicorn case, increasing your melee fighting skills will cost you 1 skill points in the start, but you will increase your spells at beginning by only 0,5 skill point ), Unicorn need less points to level up spells so they focus on spells, but once spells get expensive, Unicorn can put some points into evasion, melee fight or bow skills.

Earth Pony will get decreased cost to melee fighting skills when Pegasus will have range and evasion cost decreased.

In Alicorn case melee skills will cost 0.5 skill point in the beginning like Earth Pony, evasion and bow also 0.5 like Earth pony, but all spells at the beginning will cost only 0.25 ( twice less then Unicorns ).
So Twilight as Alicorn can get her magic to higher level by putting less skill points into it, but as her skills become very hard to get stronger, she can put some points into evasion, bow, melee fighting, get some perks what will help her survive, you get the picture.

AJ would be in worse situation, she would not get any bonuses in what she already do best ( except having boss hp bar ), only learning spells would become very easy and cheap, something she is not interested in training ( but training to fly like pegasus may be interesting for her if only to give RainbowDash a lesson ).
