Regarding the ship, its nice you portrait them as just close friends, while others think otherwise (real laugh riot). Still, I would suggest, that since you are so far with the story regarding "canon" material, that you just keep them as friends at the end of your story (after all there was a reason Cadence couldn't sense love from Sonic). Still, keep up the good work.
As far as this story goes, they're going to remain friends. Cadance being unable to sense how Sonic feels about Twilight was more like a reference to games like "Sonic Unleashed" and "Sonic Chronicles: The Dark Brotherhood", where he's been shown to be resistant to mind probing.
The possibility of them being a couple could happen in a sequel, but even that's not 100%. It'll all depend on how willing I am to break canon (which in the case of this story is, to some degree, not much).
