First off, Applejack has recent become my favorite pony so this is absolutely AMAZING!! The quilted portion of her dress is proportioned very well to the rest of her, and that hat is just hilariously awesome. Great job yet again.

By the way, I've always wanted to try at making a plushie myself but the eyes and cutie marks are where I have trouble figuring out what to do. Do you use any kind of programs to help embroider those sections?

Good luck with your own plushie making! Unfortunately I can't help you with embroidery - I don't use it. I applique all of my eyes and cutie marks.

How do you create your applique designs? I'm literally starting at square-one on how to do cutie marks and such. I looked up some videos on applique and they all seem to require a very large machine or to create the designs in bulk.
If you have some time, could you describe the steps you take for creating your applique?

I don't use fusible web (which is sticky on both sides, and helps hold the design in place while you sew) but it is VERY important to use enough stabilizer when appliqueing. All you really need to do this type of applique is a sewing machine with an adjustable zigzag stitch.
