More like the artist overlooked that detail. The cover artwork does not even show her hoof ornaments despite the art being there since the beginning. My guess is that the author made the change due to liking the artwork.

I guess that's possible considering the hoof amplifiers weren't the only thing changed from Havocwing's design: her eyes originally were "femenine and kind" instead of the beady pupils full of rage that she has for the rest of the fic.
