I know of a way to bring one of these things down. Science Lesson: electromagnetism is a fundamental law in the universe. All atoms energy and waves have it to a certain extent. Since all atoms energy and waves are made up of subatomic particles, they are held together by electromagnetism. If something were to alter this electromagnetism by the smallest degree, that atom would disappeared into simple electrons neutrons and protons. Maybe something like the disappearance of a single God particle could do the trick.

That would then disrupt the atom, making the faulted of electromagnetism error stronger, then that would destroy the next atom, only adding even more force until a huge chain reaction starts and anything within a kilometer of the craft (varying in size from ship) is destroyed into subatomic particles.

There is an easy way to stop this from the start, two in fact, but I won't tell.

Second off the Nakai shields use exotic energy types, types which use things which are not native to our universe, and can be 'created' in a sense, these shields constantly change form and type which would rapidly disrupt any such weapon being used against them, and it wouldnt work against say their Black hole shields (thought they rarely use those) but that is a weapon which would be much more effective than say ordinary railguns or energy weapons.

And if it did somehow affect the shield, they can just collapse the shield so the reaction stops then raise another or just introduce a stabilising energy form to hault the process altogether

On a small scale electromagnetic disrupters are pretty intense, but beings yours don't obey the laws of our dimension of at least the third one, it would make sense hat it has these godly powers.

On a large scale if a singular atom is disrupted, the "virus" spread throughout the universe, and after sometime it'll get into other universes and the only place left safe for billions of years would be the void. And after a little bit of time if you live in the void it means two things, you can cross between dimensions at shear will of thought and your ships, body, and empire will not follow proper physics.

One of the ways to defend against the disrupters is dark matter shield. Since dark matter binds the universe together, the disrupters would have little to no affect on any ship.

Well remember eletromagnetic disruption only affects eletronics, not actual matter (Otherwise IRL EMPs would be the most powerful weapon ever) The only time you could disrupt matter with an EMP is if it was on par with the output of a magnetostar, which has fields so powerful it strips atoms, but you would need insane (and I really do mean insane) power generation and field emitters for that, but then it would rip apart whatevers creating it too XD

And well also remember the Higgs Boson is a particle which was generated in the big bang that gives other particles their mass, but the Higgs is such a large particule it decays so fast you need LHC level sensors to detect it, because it decays into smaller particles such as quarks, it dosent have any effect on the universe when creating another one, and 'taking it away' would mean decaying it which is what it does anyway which again dosent affect anything. If your looking for something that can destroy a universe somehow in the manner you describe, I would recomend looking up Quantum vaccuum collapse :)

Even though dark matter can seemingly bind things together it cannot stop anything, it cannot stop eletromagnetism or energy and it cannot stop physical matter either, the only effects it has are gravitational wise, and even then so minute that you have to have entire sections of the universe saturated in it for it to cause galactic clusters, which are just clumps of galaxies

My version of the disruptors unwinds electrons and the atom is like "whooooah! Wus happunnin'?" Followed by that atom ripping a while in space time.
