OK, first of all, is the Eleanor Kingdom another name for Seaside?
What is Ludwig´s role? (Judging that he is leading an army along with Bowser and Wart)
Is Princess Apple related to Princess Peach? And is Bowser related to Blaze? Is there a Varmin (Alternate Waluigi)? (I know in your post you said Marvin, Ravun and Varun are related to the Marios by distant generations, and Doshi is a Red Yoshi)

Okay, here it is:
Eleanor Kingdom and Sea Side are different and separate kingdoms. Eleanor Kingdom is the main setting of Alternate Kingdom. Sea Side is World 3 from Super Mario Bros. 3, also the setting of the sequel Sea Side Adventure.
In Sea Side Adventure, Ludwig von Koopa was supposed to be leading the Koopa Troop and he is also the mastermind of the attack on Sea Side. A very interesting part of Ludwig is that he intends to take charge of everything which he does due to not supporting Bowser Jr. being in the lead, and has a father-son issues as he's no longer considered as Bowser's son. He eventually becomes the most powerful of the Koopas. And as he is the most intelligent and powerful of the Koopalings, he usurps the throne and become king. He does not lead Wart's army. The Koopa Troop and Wart's army do not get along well.
Princess Apple may or may not be related to Peach, though there's a possibility, I'm not confirming this one. Bowser and Blaize on the other hand, yes there is a certain relation between them. Varmin/Alternate Waluigi, I don't know about that one...
Yes, in my stories, Marvin and Varun (King Mackerel) had the same ancestors to the Mario Bros. And Master Doshi is blue by the way, and does not have any connection with Yoshi.
