Well, you have to actually delete the message from your message box for it to "disappear". If you simply click it and read it, it'll still stay there until you manually remove it. There's a small "x" box at the left side of every message, I think. Just click that for the messages you want to delete, and refresh your inbox by clicking "Update Message Center".
