They'll probably make it like they did in the season 1 beginning when Celestia allowed her to stay in ponyville with her friends. They might give Twiley the choice between wings or friends. I dunno, she might not even be made an alicorn, we'll just have to wait and see 
If she is, I don't think they'd take her from Ponyville. But the writers have clearly been making her less important lately. How often has she been seen during the season?
Well I think her biggest role was in The Magic Due, she doesn't show up as much in the other ones. So not really very often.
Yeah, Magic Duel was a big one. And it was pretty cool seeing Zecora in a Yoda-like role.
