Super Sonic can already handle gods, this shouldn't be a problem for him.
And what about the Omni King/Zeno From Dragon Ball Super? Can Sonic handle against him?
There's gods and then there's the Omni King. Sonic's best bet there is to befriend him.

Sonic has beaten three gods with that form already. How many gods has Super Saiyan Goku defeated? It doesn't matter that Goku is a god now. That just makes him another god for Sonic to beat. If anything, Goku is smaller than the gods Sonic beat. That'll give him at least a chance against our god beating hedgehog.
Goku's much faster than Sonic...and Beerus...and Whis...and even IF...IF Sonic is stronger, Goku has a crap tone of moves to use against him. He's a martial arts master.
Super Sonic is a state in which Sonic is INVINCIBLE. How is Goku going to beat that?

He's invincible GAMEPLAY wise. Plus even if that was true Goku could easily avoid Super Sonic until it ran out and just blast him afterwards.
That's a Vegeta strategy, not a Goku strategy. Besides, in the end Goku would just stop fighting when he sees that Sonic is powerful enough to handle his own enemies, as Goku would have already realized that Sonic is a hero and would be trying to train him.
