A head canon I have for Pokemon!Flutters is that she's like a nurse Joy and Day Care Lady all at once. Pokemon with major injuries or severe illnesses go to the Pokemon Center, but Fluttershy handles the smaller stuff and takes care of a few baby Pokemon at a time.
Also, I have an image in my head of her chiropractor-wrestling an Ursaring or an Aggron like she did with the bear in Lesson Zero.

She also does chiropractor and massage work on Pokemon as well. She also has an adoration for Pokemon Contests and how they show off Pokemon's skills without going into battle, although she has too much stage fright to ever compete in one.
