for the line animation, paper and pencil! for the backgrounds i used Photoshop and for the rest (getting all the pieces together, coloring) i used toon boom harmony. Oh and premiere pro and after effects for the final editing and rendering. yeah … that's a lot of programs

Cool! I just had a feeling it was hand drawn. I'm trying to animate like that, but I'm quite sure how to do it. Do your pencils need to be a certain type of pencil? Because I always have it come out too soft. I use multiply to the layers to make the lines look blacker though. But I don't know how to clear everything in the picture yet in order to use the color bucket. I wish I knew.

Is Toon Boom Harmony what you used to animate it? What did the 2 other effect programs do btw? (You don't have to answer that if it's too complicated though.)

you don't have to use any particular pencil, though if it comes out too soft, i'd recommend using at least 3B types (instead of HB or lighter types). As for cleaning, it really depends on the program you're using and the scanning options you chose. Black and white usually create better contrast while scanning. 

I used Harmony to clean the lines when needed, to color and to put all the layers together (background, sometimes in a few layers and the animation, also often in multiple layers). 

The other two programs were only for technicalities and for the final editing. Putting all the scenes together, adding the credits, creating a single file of the movie.

I knew that black & white makes it easier. I just can't scan in B&W. I can try and turn the image into B&W in Photoshop.
I just came up with an idea for it. I could copy that B&W image, then paste it in a RGB mode.

How does Harmony work? (Thanks.)

oh god, that is not a question i can answer here. harmony is a complete and kind of a complex program. Even with classes, it takes a while to get used to it and use it efficiently.
