I think it was because they used a modified version of the Other M character model, and that one had stupid looking high heels on it. So instead of re-regging the model, they just made some heels that made sense. Just a theory though. :)

Makes sense to me. Nintendo tends to make odd decisions like that. Like, instead of just reversing Link's model and animations for the Wii version of Twilight Princess (so that right handed players would be more comfortable with it, supposedly) they decided that it was easier to flip the entire game world instead.

honestly, flipping a game world around is almost no work compared to readjusting the entire moveset of the main character. Not to mention any kind of environmental interaction would have to be reworked and possibly re-enacted if it affects a cut scene. Like for example, when he pulls out the master sword.

Still really weird to have the bomb shop sign read as dmod :/

True, but it still wound up being rather silly, like the bomb shop sign. Or realizing every single location in the game world is in the wrong spot (in the un-reversed Gamecube version, the locations line up pretty consistently with almost every other version of Hyrule there's been).
