What if I want to keep one side of my hybrid?
For example, I want to evolve my Zorua/Litelo/Cubone into a Zoroark/Pryroar/Cubone.

Yep you could do that 
your not obligated to evolve all sides of the pokemon at the all sides or at all so you are perfectly able to evolve the Zora/Litleo side of your pokemon while keeping the cubone side as is.
