Not in the Genocide run. If you cancel your genocide run at Hotland by fluffing your attack at Mettaton, or not killing the necessary amount of monsters, then the neutral ending you get has Alphys in charge of the Underground, and she even talks to you on the phone.

Nope. In a Genocide Run, it's never stated whether Alphys is alive or dead at the end, before you/Chara destroy everything. Considering she is in charge of the evacuation, though, I doubt she kills herself. But there is no evidence to prove it either way, and the closest thing to proof is knowing that she is alive in the neutral ending closest to a Genocide run.

It is hinted upon in many neutral endings. In the Genocide run? The only mention of Alphys is that she is evacuating everyone. There is absolutely no mention of her dying or disappearing at all, so in the Genocide run, no, it is not even remotely hinted at.
