In my interpretation "Evil" Morty tries to get to Rick here to make him a puppet. I think he killed him, because either he figured out that within a multiverse a single life doesn't matter anymore or he got betrayed by his own Rick. It could be another Rick, who knows, this multiverse is so huge.
But that's my interpretation and hopefuly we will get more answers in season 3!
