Maybe the ships could have model names and nicknames? The nicknames would be what they would call them within dialogue. But then we'd be back to the drawing board for names.
In my original comics, the cats' ship was called "Starflight" but I think that name is probably trademarked for many different things. That name isn't really that appealing for a ship anyway.

I never meant that the name should be a model number. I think it will be useful to refer to the vessel by name on occasion. So maybe the number/letter string isn't so great. I do like the name "Starflight". I'm not a lawyer but it might be usable. A quick check shows a video game with that name. But I didn't see them use it for a specific vessel. So that may be OK. And I also found an obscure grade-B movie named "Starflight One". In that case it was in fact the vessel. But I would think their trademark would only apply to that entire name (including the "One").
Hmm... Maybe I will keep it then. I never did name the dog ship in my comics though.
For the Dog Ship, the letter/number string might be OK. Maybe "GK9".
In my last drawing I called it a "Galactic Canine Empire GK15 Patrol Ship".

Or you could go with a regular name like Gallant-Fox, or Foxworthy. I'm thinking something "foxy" might be nice.

Fox, or maybe even wolf. OOH! It could be something with "Dire" in it like dire wolf.
