You can use any name in any run (with the exception of the names of other major characters, like 'sans' or 'toriel', the game won't let you do that, and using the name 'frisk' turns the game into hard mode until the end of the ruins). The only difference to using 'chara' is that it's the first child's name, it doesn't change anything about the gameplay in any run.
