Mr. Incredible discovering all the supers that were killed by Syndrome's robot was really tense.  And the part where Mr. Incredible is trapped and he thinks Syndrome killed his family, then he threatens Mirage.

And in the climax where Mr. Incredible is afraid of losing them again :3
